Several programs within my Old Windows folder and on other drives are not

working in Vista, even after running the Compatibility Wizard. They do not

appear in the Uninstallation list. How can I uninstall them?

Yes, if you have no need for them anymore.

You will have to manually uninstall them. You might want to reinstall using

the custom install and then reinstall those programs you want into a clean

version of Vista. I personally would recommend that as you will probably

have a better performing system in the long run.
