I had the same problem and found that the cables were to blame. I thought buying a fairly expensive one would be the best thing to buy when i first set it up but S-video to scart had pins missing and things like that. Other reasons which are documented include settings such as the refresh rate (no idea why, doesnt seem to make sense) and other frequency settings. This was with a dvd controller card but im sure the same applies. Have you tried another cable?

If you're using S-Video cable, there are a couple of things that might be causing a loss of color. First, some cables are just cheap and aren't capable of carrying color. Don't ask me why they bother making a cable that carries a signal really well but drops the color channels. Another problem can be if you're using an adaptor to convert the S-Video signal to composite (RCA plug). Some converters don't properly mix the signal to include the color info.

If you're using a composite connection all the way, poor cables or a bad connection can result in the TV dropping it to B&W.
