MS Paint is Changing color

I am purposely making all of the area around my logo or icon one specific color (using pencil not spray paint or a brush) so I can change it to white later and make it transparent. After I save the files, when I go back in there is a gradient or spots of slightly different colors....What is causing this and how do I make it stop?
