downloading the standalone system sweeper on to USB

I have downloaded the sweeper onto my usb, but i dont know how to use it nor get MSE to stop saying you need to download SSS to complete scan or whatever. I need help because MSE has found a trojan and it says its has been removed after i fix it and restart my computer but its still there when i do a quick scan
