Windows Defender Offline Beta does not detect threat MSE Beta detects and advises WDO for

MS Security Essentials said that there was a threat that could not be removed and that I needed to download something, so I clicked the link which sent me here (http://windows.microsoft.com/en-US/windows/what-is-windows-defender-offline). Then I downloaded the file available on the page (for Windows-7 64 Bit, which is the correct version for me) onto a flash drive, restarted my computer from it as instructed, and did a full scan. The scan said that it had found no threats, so I restarted my computer normally. Then to my surprise I saw that MS Security Essentials said that there was still a threat that could not be removed and that I still needed to download the thing that I had just downloaded. I am at a bit of a loss and I would greatly appreciate any help or explanation you could give me.
