I think it's a Rootkit? But it messes with my hard drive

I think I have a Rootkit. I don't know where from but whenever I try to turn on my computer it takes awhile to load my SATA Channels or it just quit and tells me too load a boot device. When I go into safemode and I scan my PC with jetclean it finds problems and then cleans them. After that everything works fine until I reboot out of safemode. I need help trying to get rid of it.
